Z axis caibration. Issue?

Hi .
I've just built my i3 pro b and everything seems to work correctly except the Z axis.
After leveling the bed firstly manually by moving the axis's by hand,then using the manual controls in the repetier-host all appeared to work well.
However when I try to print (benchy and a 20mm cube) the extruder starts about 3 to 4mm above the bed. ( First print layer set at 0.35 then 0.2). After 5 layers my benchy was already 9mm tall! So it appears my Z axis is out by a factor of about X10.,( Dividing the layers by 10 (0.035 and 0.02 ) made no difference.
I sort of confirmed this by using the manual control in repetier. If I move the X or Y axis by 1 they move 1mm if I do the same with Z it moves 8mm.
Auto home works perfectly and by just sliding X and Y my bed is leve!l.
( All set up done with the bed hot)

In g-code the axis steppers are set at X80. Y80. Z2560.

I hope that explains my problem clearly.im new to 3D printing.
