MightyBoard Rev G and A4988 Stepper Drivers
I installed a new Mightyboard Rev G and five 5 A4988 stepper drivers in my Makerbot 1 Dual. I confirm all the axis work under manual control. When I go to level the table, the extruders are driven into both the Y-axis and X-Axis positive end-stops. They are travelling too far. My theory is that the Mighty Board firmware is set up for micro-stepping and the A4988 drivers are not. Does this sound like the problem? If it is how do I make the drivers micro-step? Or is there a setting in the firmware I can change?

I know this is an old post but i just had this problem myself and i wanted to post the fix for others that might be searching for it...
For the Rev G board in a Rep 1, or any printer really, and you have A4988 drivers you need to snip the MS3 pin off so it doesn't get plugged in and then make a small jumper from the MS3 to the 5v VDD pin, this will set it for microstepping that is the correct setting.
MS1, MS2 and MS3 set the step. The Rev G board doesn't seem to control it correctly so you have to modify it. After i did that it works perfectly.

No problem! Also just a quick elaboration...
You can snip MS3 and just put a solder blob connecting MS3 to MS2 to bring MS3 high to select 1/16 stepping. That won't cause issues on most thinks like the Makerbot Rev E and its clone mightyboards. But you can also jumper MS3 to the 5v pin as well its just more work.
