I think the quickest way is swapping the connetion of motors of x and y, and swapping the connection of x and y endstops.

I have PRUSA I3 from GREETECH
When I turned the commissioning of the Y-axis direction of the motor to drive in properly reference.

These are the positive direction of x , and z axes.
