Makerbot CTC Clone. Upgraded with GT2560 and mk7 Dual Extruder issues,

Hey all.
As titled, I have a CTC Makerbot clone, the board fried on it so I decided to upgrade to a GT2560 motherboard and install a new extruder. Everything is all connected up and worked to a degree but I am having some knocking sounds and small jerky movements from the steppers. they all work fine so I think it must be the firmware or whatever is controlling the pwm of the stepper.
Any ideas on firmware or is there a way I can manually set all this as I have the lcd etc can run it standalone.
Any help is greatly appreciated.

I think I have to configure my firmware from scratch. Is there anything I can use from other firmware?.
I have basically put the GT2560 in a makerbot clone from CTC and put a MK7 dual extuder on as well.
Please any advice I have been trying to find a solution for some time.

Just an update if anyone happens to be looking for information on this particular upgrade for a CTC makerbot 1 clone.
The stepper motors were wired incorrectly.
Everything hardware related is connected correctly.
However there is a firmware issue.
Geeetech customer support recommends using the I3 Pro B Firmware listed on this website in the firmware download section. However, there is an issue with the heated bed continuing to heat up from being switched on, it has been isolated to the firmware via a mosfet replacement (Geeetech advice) and that the LED for the heated bed activated regardless of whether the heated bed is connected or not.
So I am almost ready to offer it some filament however getting the firmware right needs to be done first.
If any one has any pointers on that note I would be really grateful for the assist.
