G2S Pro troubles with homing, movement.

Hello,
So, I'm kind of stuck. I poked around as I could, but didn't find any information that seemed to offer a solution for the troubles I'm having.
So, I got the thing built, wired up. When I try to home it, through the LCD screen (Autohome) or through software (using Simplify3d), the arms go down in the wrong direction. Well, they go down instead of up. I tried uploading the firmware with all 3 axis flipped, but it doesn't want to seem to flip the y axis, it will flip the z and x axis though. It's like the Y axis is afraid of heights and just wants to do everything it can to get down low. Maybe it has aspirations of being a limbo champion... who knows.
Would anyone be willing to help me troubleshoot the problem? I tried looking around and found different sources for the firmware, but none of them seemed to act differently from the last. If I do that M119 command, it shows the stops as open, except the probe, which would show as triggered. I'm not sure what the at rest state should be, but I assume they are correct based on what I have read. I tried moving each motor one to the right, and the behavior was the same, so I don't think it's the stepper motors. If I flip the axis, they each flip correctly, except for the y, which wont flip at all.
