prusa i3 pro C - have to execute M502 at every start-up

Hello
I have a problem with prusa i3 pro C dual extruder printer.
I have to execute M502 command at every start up to start filament to feed, If I wont run that M502 (reset to factory defaults) extruder feeds filament about ten times less than needed (basically none)
I have tested with repetetier and octoprint and both require that command at the start-up.
I don't understand what could be the problem here because if I run M503 (show settings) and then M502 (reset factory settings) and M503 again the settings ARE IDENTICAL
so this is a mystifying problem. Any tips?
