Geeetech I3 Pro B Home Function Not Working Properly(Fixed)

I just got, and assembled the I3 Pro B and was going through the Pro&Pro B manual when I came across a problem with the home position key. When I press home, the x axis goes all the way to the endstop switch and stops as stated in the description, but the y and z axis only move about 5mm (in the wrong direction) and sometimes not at all. Afterwords I can manually move the stepper motors just fine except they (excluding the x axis) will assume their startup position as their 0 and won't let me move them behind their startup position back towards their endstop switches.
Manually, the motors move in the right direction, and I have tried reversing their direction in the firmware which only changes their direction, not how much they move. I have also tried updating the firmware to what's seen under the Getting Stared area of the GT2560 manual (http://www.geeetech.com/wiki/index.php/GT2560) minus changing the board size and steps per unit which I have left the same as before. I looked through the rest of the manual's suggested guides and couldn't find anything else that helped.
